Your seamoth probably clipped through the ground. BTW, it's not gone. It's just inside the ground. You can use a terraformer to get it out, but don't do this if you don't want to cheat. I, too, have lost Seamoths to the fickle mistress that is the ground. Grab a repair tool and a propulsion cannon thing if you got one, and spike crabs titanium and plants into it to knock it in the water while checking the health and repairing as necessary.
